Dogs do dream so I can imagine that they can have nightmares too. While I don't think Cooper has shown signs of a nightmare, there are lots of times when he let's out soft little barks while he's sleeping. His body also has slight movements and sometimes his mouth moves around, but nothing as extreme as you described. My guess (& I really have no idea) is that it was a nightmare.
