Well since the puppy had only 2 treatments at the time you posted it probably had not gotten rid of it. Treatment is usually 5 to 7 days in most cases and you will often still see the signs of it, i.e. bloody diarrhea.
It is also possible that a puppy can have both coccidia and giardia so testing for both is important.
