Default Vaccination Blues

I took my little one in today to get her first booster shot and I feel like something happened that traumatized her. (I may just be acting like a paranoid overprotective mommy but I can't help it since she is so little.)

She was taken into the back to be weighed and I unfortunately was not there to witness what exactly was going on but when she came back, she was visibly shaken from just getting weighed! I've been trying out vets to determine what will fit me and Ellie best but the first vet I took her to, they weighed her in front of me (on a little animal scale) and she was perfectly fine. I'm afraid they handled her too roughly and might have cause some sort of physical strain to her neck.

The vet administered her shot but being her cute little self, she was very wiggly and excited to be around new people so the vet said she would take her to the back to have someone hold her. I don't understand why she didn't let me hold her but I trusted her with my baby.

Several hours later in the day. I noticed that when i picked her up to kiss her on her little head and neck, she started yelping as if she were in extreme pain. She never does this!! I'm so worried because she is so tiny and the last thing I would want is for something to be causing her pain. She has been a lot more lethargic today than how she normally is which is that she is always full of energy and ready to play.

Has anyone had any problems with vaccinations that caused their little one to be lethargic for a day or two and they are back to their normal selves? Are there any side effects of shots? The vet did warn me to watch for swollen jaw, muzzle, vomiting, and diarrhea but thus far none of those symptoms have arisen.
What is the place for giving shots to small puppies? My bf told me they usually administer shots at the back of the dogs neck. And thought maybe she was sore. She is being playful but at the same time does not have the overabundant amount of energy that is usual for her. Should I be concerned? I hope I'm not over-analyzing the situation or being crazy lol. I just know this is not normal for her and I know how dogs will hide their pain until it is unbearable.
