Since she has gotten through the first few hours, she will likely be fine (although the first day or two can be a bit of a risk). Small breeds don't always do well with vaccines (most do fine) and doing the rabies this early is just not a good idea.
Vaccines are a hard issue. Some vets just don't stay educated on the subject (and they have no excuse for it). I personally would not leave a vet for a bad vaccine protocol "as long as" we could come to an understanding about it (that is, we decide what is best together from available research).
