When you took her to the vet after seeing problems and they did a wild guess with liver shunt they should have at least ask you if you wanted a test done. There are a few test that can be done and if she would have come back positive surgery could have been an option.
You had a bad vet who is doing the minimum for his patients. So whether it was the vaccine or liver shunt they should have been more prepare. And he cannot confirm it was not the vaccine because he did not perform an autopsy.
If you do pick another pup from the same litter please get a liver shunt test perform.
