Default Crate training...again

Oh boy, this is not fun. I totally blame myself for this, but I stopped crating JoJo when he was about 9 months old and he's had free reign of the house and has been sleeping with me. Well, now I realize that I need to go back to crating him because he's become naughty and I don't want him to think he's the alpha, not to mention that since his neuter his potty training has regressed and he's going in the house again.

He is 16 months old now...is it too late to retrain him in the crate? Also, he barks and cries incessantly while in there and I worry he's going to give himself a stroke or something! Is it okay to leave him in there even when he's going nuts? I know I'm not supposed to take him out when he's crying because that'll teach him that crying gets him let out, but it hurts to hear him like that. Should I just ignore him? He's panting really hard...is it okay to just let him keep barking and crying? He hates the crate...I don't know what to do!!
