Those knots and mats you were combing out were some of the hairs of the puppy coat. That's why as puppies they get so easily tangled, it's their puppy coats coming out. Once they are adults, yorkies don't shed and properly groomed really shouldn't have mats.
To the OP: It is a stage that most puppies go through. To grow coats long you'll have to be patient and diligent about grooming. If you cut the hair now, it will be just that much longer a wait for a grown out coat.
