Yes. This is pretty much standard procedure for Yorkies to have any remaining baby teeth removed at the time of Spay/Neuter. The baby teeth will not always fall out, therefore causing double rows of teeth. Which further inhibits the growth of bacteria due to food particles being trapped within the double rows. Your Vet did the right thing by removing the teeth, just probably should have mentioned it. I don't know if you feed hard kibble or soft food but if you do feed hard kibble you may want to soften it a bit with water for a few days/1 week to give the gums time to heal. I've also had one of mine poopy some blood that was ingested after the teeth removal. All things to keep an eye out for, but more than likely you baby will be just fine!
