When they are anesthetized, a tube goes down the throat and that tube can sometimes cause an irritation especially if the trachea is quite narrow. He could very well just have an irritated trachea. You could call your vet clinic ask them about it and ask if giving a cough syrup would help calm it down and let the tissue heal.
