The floppy ears probably have nothing to do with the vaccine. Up until puppies are done loosing their baby teeth (6 months) their ears will go up and down (something about calcium.. not sure). I would not be bringing her back to the vet- her ears are probably just dirty- use cleaner- the vet will just charge you money. As long as a) her ears are not red b) they smell ok and c) she isn't itching them- she is ok.
