Too bad one or the other wasn't spayed or neutered in a timely manner avoiding this problem. You don't want to breed her anyway as she is too small.
Best advice I can give you is get in touch with your Vet, she should be able to be spayed in about three weeks, pregnant or not, embryos would be too small. Very risky how a pregnancy would go with a female that small and that young. She may not be pregnant as he may not have gotten her at all if you didn't see a mating. But I would not risk it.
