I microchip pups when they get their first shots. The needle is large, and it does hurt for a second. I think it is important to try to protect these babies any way you can. A whole litter of German Shephards was stolen here last spring. They had not been microchipped and the owner had no way to prove that they were the stolen dogs. None were ever recovered.
