I wash my floors with Bleach or white vinegar.
I have wood floors also and I don't get "stains". Maybe your floors have not been refinished lately and the coating finish is no longer there?
We just had our hall way refinished and the floor guy said it's best to wash them with white vinegar. I hope this may help you.
