she still seems to wake up in the middle of the night to go #2 in my room.

Does that mean she is not crated at night and is free to roam around your room at night? If so, you might want to think about confining her until she is trained, either in a crate or playpen. We didn't let our furbaby sleep with us until he was well into a schedule of sleeping through the night. And even now, while I completely trust him over night, he is still in his crate most nights. Sometimes we accidentally fall asleep with him on our bed, but at some point he usually ends up in his crate, whether it's at 12am or 5am - lol!! If he's in his crate, he will usually sleep until he hears us talking or waking up. But if he's sleeping with us, he gets up around 6am and gets right up in our faces to wake us up
