Yes, the lenses with motors cost much more. With the D90 you can buy the less expensive lenses and they will still be able to autofocus because of the motor in the camera body. Or, you can use the less expensive lenses in the D60 and just focus manually.
I'm still in the early learning stages, so I'll let the more educated members answer the rest of you questions.
Are you wanting to have video capabilities? The D60 doesn't have that but the D90 does.
