I had a similar situation once. When I got my Bonnie, she had a cough. She had just had a bordetella vaccine just prior to my getting her, which may have caused it. In any case, she had kennel cough and had to be treated. The vet didn't want to give her a strong antibiotic due to her age (12 weeks) so started her on Clavamox. That didn't work so we went to Amoxicillin. That didn't work either so my vet prescribed Temaril and that's what knocked it out. In Bonnie's case, it didn't develop into pneumonia but that's what we were afraid of. Also, my vet held off on vaccinations until she was completely over it.
