Yes you will. Sometimes they ask for it at check-in and other times they don't. If they ask and you don't have one they won't let you on the plane.
You also need proof of rabies shot if you are traveling outside of your home state. The health certificate is only good for 14 days.

Also did you register/reservation your dog with your airline. They limit the number of dogs/cats on a flight and there is a special number to call to do this.
