That's what I was going to suggest as well.

Our Sophie's eyes water just a tiny bit, they don't even get crusty, jst wet and slight stain but cleans with a damp cloth. However, it sticks to no end!! At first we thought it was ears but could never smell it any stronger even sticking my nose in there. I finally had someone smell her nose below her eye and said that was it. Sure enough, it was just hard to pinpoint.

Our Charlie's eyes tear much more, and it not cleaned will form a big, nasty crusty mess but has no smell whatsoever.

I try to use Baby Shampoo and get her nose and below her eyes cleaned really well and that works. We also wipe both of their eyes ever couple of days, or when needed, with a washcloth wet with warm water.

Sniff her ears and eyes directly and I bet you'll find the source. If not there, well, you decide if you want to sniff the other end.
