I think you need to break it into baby steps. Sushi used to be in her pen during the day while I was at work. When she was older and more reliable, I started with little bits of freedom here and there. First, I left her out of the pen (with access to the pen of course, so that she could retreat to her sanctuary whenever she felt the need) only in the morning when I went to the gym for an hour before work. Then she graduated to being left out of the pen all morning until noon. Then I would come home at lunch, put her back in, then go back to work. And finally she got complete run of the house after that. The whole transition took abour 2 months. But she adjusted well.
