I've had this happen with kitten litters (I've helped raise so many as a teen). I never had them put them under the covers, but I have had them jump on the bed and jump back off with them in their mouths when I went to reach for them. I haven't seen any dogs do this, but know they will hide their babies. She might not feel comfortable with the puppies where they are and wants to hide them where she feel is the safest. You might want to try closing her in an x-pen with the puppies so she doesn't harm them moving them to another place. Good luck.
