It could be that he is just one of those pups that has a mournful cry. Some pups will just cry and cry for attention and so act like they are hurting but they are just wanting attention. I don't know how much attention he gets and how much he is confined but it could be that he does need more attention. You might consider getting some belly bands and let him sleep with you with a belly band on. It also might help retrain him on going outside.
