In my experience, kongs really aren't that messy, because the dogs lick the stuff out. It may get on their mouth hair but that's about it (if you freeze it though there will be a mess). You can also stuff normal treats in there. They make kong stuffin' that are perfect sized treats to fit in the kong (they're hard dry treats made just for kongs). I usually use whatever I have around too, sometimes I'll put a milkbone, bacon treat, little kibble bits, etc in them and the dogs LOVE their kongs.
