I agree, exercise during the day, don't allow so many naps.

And I bet that after about a week or so of being completely ignored at night (and hopefully you can't hear him down there so you get some sleep) he'll stop.

We put our pup in his pen at night in the kitchen. With our a/c and a white noise machine we barely heard him. It took him a week of barking/whining off and on during the night and now he knows the drill and doesn't make a peep until the morning.
