Pet stores get their puppies from puppy mills who are only interested in one thing, $$$$$$. They pay no attention to the Yorkie standard which states that adult Yorkies should be no more than seven pounds. Puppies from puppy mills can grow up to look very different from what the Yorkie standard calls for.
Every breed has a standard or "blueprint" reputable breeders carefully follow to produce puppies who will grow up to look like Yorkies are supposed to look. Beautiful Yorkies are no accident, but are an example of a thorough knowledge of genetics and a commitment to the breed by reputable breeders. That's why they have so many "rules and regulations" as you call them. It is to protect any puppies they produce and the integrity of the breed.
Due to their popularity, Yorkies are a favorite among puppy mills and backyard breeders and the result is Yorkies with all kinds of genetic health problems who look more like mixed breeds.
What registry are his papers from? Many of the puppy mills use "alternative" registries besides the AKC. If your boy came with papers from one of these registries, there isn't any way to know if he is purebred or not.
No one will shun you because you bought him from a pet store. Unfortunately, many people make the same mistake when they get their first puppy.
