Don't worry. Clorox wipes contain BLEACH not AMONIA (which is found in Windex). Never use amonia on pee. Pee contains amonia and will just attract them and they will pee there again.
But Clorox/bleach should be fine. Does it bleach the colour out of your carpet?
Honestly, I use spray SHOUT (the stain remover) and then I follow it with a mixture of vinegar and water. I find I have the best results with that and it doesn't take the colour out of my carpet.
