9 weeks is a bit young for the breeder to have placed the pup. Reputable breeders generally wait until around 12 weeks to place them. Make sure that you watch her closely and take the proper precautions to avoid issues with hypoglycemia.
As for her ears, have you had her checked by a vet to eliminate the possibility of ear mites? That *could* be the problem. Keeping the hair out of her ears will help prevent ear infections, which could be another possibility. There really is no "good way" to get them out other then reach in there and pluck them out.
