I'm not sure I am reading this correctly. Do you mean if he has an accident in the house, you are punishing him by putting him in his crate?
This is just a suggestion, a crate should never be used as punishment. They learn to associate the crate as punishment and soon will be fearful of going in there. It is best to use the crate as his den, his safe haven, a place he will love to go and be in when he needs sleep or quite time.
Its also good when you have to travel to use the crate and helpful if they are used to it in a good way.
