Cry In Need of Serious Help!

Hello everyone. I joined a couple of months ago after I purchased my puppy. I have had him for about 2 months and all he does is cry ALL THE TIME. Even when he's eating, he'll chew cry, drink cry. Anytime he is not with us directly he cries. In his cage his cries. About 2 weeks he started using the bathroom in his cage. Number 1 and 2. I read that if the cage is too big that they will use the restroom in there, so I went and brought him a smaller cage. A wire one instead of the plastic one I had. He still used the bathroom in there last night and today. Just pee no number 2. I don't know what to do. I waited 2 years to get a yorkie and know I'm not sure if I made a mistake. When I first got him he did the same thing in the cage except potty in there. When I contacted the breeder she said that he was not used to being in a cage and to give him time to get used to our routine. It's been two months. Is that not enough time to get used to our routine? I put an alarm clock in his cage and sometimes he will lay on it, and sometimes he can't hear it because he is crying so much. What do I do? I don't want to get rid of him, but I don't know what else to do. Any help would be wonderful!! Thanks
