A few questions.....Is he drinking and peeing more during the day that could be a sign of a UTI, is there any noise in the room he is sleeping in? If the answer is no to both of those than I would let him whine for bit to see if he will go back to sleep. You do not want to get him in the habit of going in the middle of the night.
