congrats on your new furbaby! Putting your little one's crate in the bedroom with you is a really good idea...he'll get used to his 'own space', but won't feel like he's on his own. Once he's used to it, you can put the crate where you really want it.
He's probably just missing the comfort of his littermates at night - try putting a cuddly toy in his crate so he has something to snuggle up to (I think you can get one with a 'heartbeat')
