I too, am a college professor. I teach in a graduate program so I don't get this story very often, and if I do, it is usually true. I have lost papers - it is hard to do that, but I have picked it up and put it in another file or have two papers stuck together. Anyway, it can happen, but it is not common.
It also doesn't help that you have not been going to class - is attendance optional? If so, that is OK. Either way he has probably noticed that you are not in class and thinks you do not really care about the class.
I'm glad he is looking for it. If he does not find it, I hope he lets you turn in another paper.
