Milo was crate trained and he goes outside he was nuetered at 7 months and has never marked in the house only outside. it sounds like you are using a gate to confine him, he probubly has too much room. Dogs need boundries that is why they say when crateing only give them enough room to stand up and turn around most will not pee or poop where they live or eat. Try using a smaller space to confine the dog. Another option I heard of was to cover there entire area with pee pads and slowly like every few days or so remove one of the pads untill you are left with only one pad, this however is a more expensive option.
