Default Seperation Anxiety when leaving for work

Hello all! My puppy seems to be developing some sort of separation anxiety when I get ready to leave for work. He knows I'm leaving for work and starts to whine once I put on my jeans. We leave him in a boxed off area while at work. Once he's put in there, he starts to cry and whimper, then tries his darnest to get out. I usually just leave, so I'm not what happens after that. When my boyfriend gets home, he's usually just laying in his cage or pillow (though he has gotten out a few times, we had to put weights in the boxes).

He was fine until I had a week off from work. I know I'm suppose to ignore his whining, but how do we get him to get accustomed back to the room. Should we leave him in there while we are in the same room and just completely ignore him? I feel so bad when I have to leave. Any pointers or advice would be appreciated!
