One of the problems with this method is that it teaches them to pee where they sleep. This method is actually used in the puppy mill industry and while easier to clean, it's hard on the dogs feet.

Why aren't you using the x-pen? Just put a bed food and water and a pee pad in the x-pen. At night use the crate, with the divider to make it smaller, so he won't want to pee in it. If it's too big they see it as an apartment rather than a bed. Then wake up every few hours and place him on a pee pad. The can hold their urine for one hour per mouths of age. So a two-month-old puppy should be able to hold the urine for two hours. You want to gradually stretch the bladder, as it grows, so don't withhold water either.
