Science Diet is not great food so you're right to switch her to Canidae, which is great food! It's possible that your puppy is starting to lose her teeth. Sometimes when the teeth get loose, food and bacteria get stuck in them and makes the mouth smell horrible. Franklin's was almost unbearable! Just keep brushing and hopefully it'll pass soon.
