White vinegar does a good job of not only neutralizing the odour, but keeping the dog away from that spot again. Yes, the room will smell like vinegar for a short time, but it will smell like vinegar to the dog for a lot longer than it smells like it to you!

I would check with the vet about the darker yellow urine. That can be a sign of concentrated urine (often caused by dehydration...but normal if they haven't peed in a long time, like overnight or all day while you've been at work) or even a urinary tract infection.
