If he truly *always* smells funny - I'd suspect a yeast infection. Yeast infections can get incredibly invasive for dogs - so if you think this is possible, I'd get him to the vet asap.

Just want to mention that Pert is very stripping and drying - and yorkies have very sensitive skin - so I'd keep a very close eye on your baby's skin, it could really become dry.
