Hi, my dog does not do this, but I saw the Dog Whisperer on Oprah the other day. She had gotten 3 new puppies and was wanting to know the best way to introduce the new puppies to her cockers. Well he said, never introduce new dogs face to face, it is to stressful. You should bring your dog's butt to the new dogs face and visa versa.
So I would try picking up your baby, and introducing your puppy to the bigger dog by having your puppy smell it's butt. (I know it's sounds strange, but I would trust him on this) that might help.
What Millie does, when she comes into contact with a bigger dog is she will go up to it, but she will roll over on her back in a submissive way and let the big dog see that there is no reason for it to be mean to her.
