The Rabies vaccination is the most likely to leave them sore, so that honestly might have been the cause of her discomfort.

If she is getting a Bordatella vaccination, you might want to ask your vet for an intranasal vaccination over an injection to save her a poke. The idea of separating vaccines is also a good one-- at the place where I work, we will often have owners of small dogs bring them back about a week or so after their initial appointment so that we can avoid injecting them too many times and causing more pain than is necessary.
