Living overseas we have to have our pets microchiped and I've been calling vets on the economy and our local US military vet and they've all said pretty much the same thing. They have recommended that since Yorkies are a small breed to do it while getting them Spayed/neutered because the needle they use will make it painful for the little guys. I know for big dogs it's nothing because the actual microchip is about the size of an uncooked grain of rice but since our babies are so little it can be very painful for them. They also recommended that my baby be at least 6 months old for that procedure because of they fact that they recommend doing it with the other surgery and it will be less painful for them. It's just what I've been told over here so you might want to call around and ask your vet what they normally do with such a small breed.
