Aww ... this little one is a pretty troubled dog
It's so great that you've given her a good home and taken her away from that terrible life
But it has had an effect on her
Her fear of people esp of you as an owner is a direct result of the abuse she has suffered
You can try to counter act this abuse by doing a few things
You need to reward the good behaviors ... the behaviors that you Want
and I know that this is going to be hard .... ignore the behavoirs you don't want
So when she skulks ... don't say Aww... what's the matter girl and give her praise
You're unintentionally reinforcing the exact behavior you don't want
She likes treats ... so reinforce the good behavior with treats
Get a whistle or use a code word and use it when you call her
Remember that she's had a lifetime of abuse and it's going to take a while to reverse
