When you get up in the middle of the night, are you actually taking her out? and if you do, is she doing something!? If she is, than thats great that she is letting you know that she needs to go out! If she is doing it just to get your attention, and you dont want her sleeping with you, I would tell you to put the crate in another location, it may sound harsh but you can put her in the basement to make it so you cant always hear her.
