I've traveled with Duke on NJtransit many times but not more than 3 hours max. Most of the time, I would just leave him in his bag and he sleeps during the duration of the train ride. I would leave a chew toy (nylabone) in the bag with him in case he gets up and is bored.

I also usually leave the harness on him so that if I ever have to take him out of the bag, I'll just put the leash on.

I'm not familiar with a kennel but I also put a blanket over the bag so that he doesn't get distracted or bothered by others around b/c the last thing I would need is others exciting him making him bark on the train.
I don't usually feed him water or food, maybe a treat or 2.

I think it depends on your pup and the age, Duke has been doing well (knock on wood) since he was a few months old on 2 hour train ride in his bag.

Good luck and keep us posted.
