Sounds like Collapsing Trachea (CT) to me too. As the others said, we have lots of threads on this. CT can develop symptoms at any age, and I'm hearing more and more stories about younger yorkies having problems with this. My chewy had symptoms of CT when we got him as a 5 month old puppy. Does it sound like a "goose honk" noise when he coughs?
Try gently rubbing his neck, up and down the throat...does that provoke a honking fit? If so, I would see another vet as CT would be the first thing that most people who know Yorkies would suspect.
