I am flying delta which is still i think way over priced but agree it is worth it. How big is your baby? Mya is almost 8 lbs...I have a kwigy bo carrier but for that long of a trip I think she'd be cramped...it works for trips out to errands etc but I want her to be comfy with enough room.

It completely depends on the flight attendants and how full the flight is, but the "rules" state they must stay in the carrier which must remain under the seat in front of you the entire flight. This is how every airline works.
I would definitely talk to your doctor about what medication to give him for his motion sickness. This isn't something to do on your own as incorrect meds or being overmedicated can be really dangerous to them.
Check Delta's regulations for the appropriate size carrier for their planes. Make sure your carrier is airline approved. If they are being really picky and it is not, they won't let you use that and will charge you a small fortune to purchase one at the airport.
