If you do the method of putting like a drop or 2 of the ear cleaner directly into the ear and possibly don't get it all out, can that cause an ear infection?

I do Lilly's like that because that's how the bottle says to do it . Now I feel bad as she's been shaking her head a lot (like a dog would do if they were trying to fix their ear), rubbing her sides of her face on the floor & also sometimes scratching at the sides of her face/ears. I took her to the vet and had him check her ears and told him what she was doing and he said they looked fine. I had cleaned them the day before though so I don't know. I'm sooo confused.
