How big is the crate you are using ?
if your puppy has enough room to urninate/deficate in there, and go lay somewhere else to get away from it, than it will continue.
I would try to make the crate smaller so that your puppy can stand up and turn around and lay down- you may want to put a divider or a box to take up some of that extra space.
if i was in a crate, had ENOUGH room to do my thing, and go sit in a seperate place i would- so just make it smaller!
