Think of it this way:
You eat 3 times a day, with a snack. Let's say you eat a total of 2 lbs. of food (easy numbers) between the meals. Your stomach can handle this ... it's only .5 lbs. per meal.
Now, for some reason or other, you find that instead of 4 meals a day, you're only getting 2. You're still getting 2 lbs. of food, but now it's 1 lb. at a time instead of .5 lbs. Your stomach can't HOLD 1 lb. - it's used to .5 lbs. - and it can't stretch that far. You eat all you can, but there's food left over, and because you can't eat it, you start to lose weight ... even though you're still offered the same amount.
Your pup can't eat that much in one sitting. Her stomach is too small ... that's why babies (of any species) eat small meals many times a day.
If you're only feeding the pup twice a day because you don't have the time to try 3 times or more, then the suggestion Yorkisme made is a *very* good one: put the food down in a bowl, make sure there's a big bowl of water, and let the pup eat as she gets hungry.
A little munch here, a little munch there - eventually all will be gone without hurting her stomach.
