I also think your new puppy is lonely. The crate may be to big for him as well. the puppy needs to be closer to it's humans so it can feel secure and loved.
I am wondering how much time your able to spend with him/her with working and having him awake all night? Maybe he is sleeping all day until you get home and wants to be with you during the evening when your home .
