Actually, both big and small Yorkies can have health problems. Getting a puppy from a reputable breeder who health tests the parents and screens for genetic problems is the best way to insure a healthy puppy, not size.
Have you talked to her breeder about her predicted adult size? If she knows her lines, she can probably give you a pretty good estimate.
